As we transition to 1:1 devices for students, teachers are going to keep their desktop machines with network logins and file storage. We have tested Filewave and WGM with local logins in a lab of 25 computers, but not with network logins and mcx preferences and settings.
Are there any red flags to anticipate?

There shouldn't be an issue as far as profiles are concerned. Maybe you have noticed when you are building profiles in the 10.5+ section of FileWave, there is a little icon with a notice about profile are also managed settings (mcx)
All this is saying is "Hey we know in the background we have to send these records differently to a computer that is 10.5 and needs to get the MCX style, and a 10.11 that needs them as a profile with payloads. You as the admin, don't worry just make them once."
Now there might be a concern when it comes to some of your filesets if you have changed the user location.
We know the OS X default is
for user location. Some organizations, when using network logins (often with home syncing enabled) will have a different path like
then a fileset that has something deployed to
is not actually going to install into your custom user locations. If this is the case you will need to make system links and support can help with that. If you aren't using custom locations for user, there shouldn't be an issue.
