I am running Chrome on my 1 to 1 machines as well as java and flash. How do I update these applications? Do I run filewave magic and see what piece got updated and then move them into my existing fileset? I assume there must be some sort of easy process to get this done.

Hello cnicholson,
FileWave has recipes for Java and Flash Deployments. We normally create these Filesets the way is described in the recipes . When an update is available, you should install it first on your machine, duplicate the latest fileset you have created and add the changes just following the same steps in the original recipe. Now you can make the old Fileset inactive or delete the existing association and send the new one to the computers.
For Chrome, I would download the new version, install it on my computer, set the old association to Kiosk (Delete or Deactivate) and deploy the new version.

Will this become easier with AutoPKG integration in version 10?

Well you would need AutoPKGr to upload straight into FileWave, it will be easier because you can upload the PKG straight into FiileWave admin without having to do it yourself. I have been testing it and it works really well.
